I've had this problem before, several times, where I'll log on and my dog(s) will just be gone. Even if there's no sign of someone breaking into my house, they are still gone. My friends have also had this problem. So I'm wondering if dogs actually de-spawn naturally...

I believe they do. If the chunk gets unloaded so do the mobs, so unless someone is always on near you, yes, they do.
